The pilot screw setting is a guide only.
The air circuit can get easily clogged up, as already said, but the final setting must be done on a warmed up motor to obtain the best idle. This can vary between carbs on the same bike, so fine tuning of both sides is key, and in conjunction with the idle screws.

Is there better tools or better bolts that would make bolting the intake easier? Here’s what I’m using for wrenches a cut down Allen head along with a ball Allen head , they help but if there’s a better way please help me out .
The original 5/16" manifold screws were Whitworth (below right) that took a 7/32" Allen key, however, these are often replaced with incorrect UNC screws as both threads are 18 TPI although Whit is 55 degree and UNC is 60 degree (below left) which takes a 1/4" Allen key so I don't know why you haven't found a key to fit and the originals certainly aren't metric.
