Getting down to ordering parts. Time to put her back together and get her on the road. Rear brakes done, released swingarm from shocks, appears to be solid with no play.

I am going with a standard 530 chain as my rear sprocket/brake drum is in good shape. How many links? The chain on the bike has 98 links, the Shop Manual says 99 links for 21T countershaft sprocket. Could the 'missing link' be the cause of my sprocket wear?

No, there are a couple of things that can determine chain links. Things like a fresh primary chain can bring the gearbox adjustment forward adding a link. Where your rear axle lines up when eligned may add or take away a link. No big whoop. I generally get 101 or 102 links and trim to size. It could be 98, 99 or 100.

The standard duty 530 is the proper choice.
 
Motion Pro sells a clever chain alignment tool that might help. I considered going to 520 Z ring chain on my Commando (DID makes a good one, works great on my modern bike) but after reading about rear sprocket wear issues here decided to stick with regular 530 chain and just change the chain once a year, RK 530 chains are only $30 or so

Finally getting around to reassembly...

Checking alignment, Gearbox spacer in place. Does the gearbox pivot bolt washer go on the outside of the frame as in the pic or does it go between the gearbox and frame. I now my centrestand bolts heads should be on the inside. I will fix that when I get her of the lift.

Gearbox lower boss faces goes flush against the cradle so washer on outside. One thick spacer/washer inside at DS top bolt of course.
 
I'm with Hobot on this one with the squished finger gauge as an intial guide,, although I do make sure the tyre (tire) has been fitted correctly and the wheel balanced, and making sure your gearbox and rear sprockets are aligned. I run a Dunlop TT 100 so there is a centre line groove on these and when mine is aligned correctly the groove points straight at the apex of the gussests in the 850 swing arm.
