primary chain alignment?

When checking the alignment of the primary chain do I measure off the mating surfaces of the chain case?
the manual says to check but does not say how or where to do so .

Yes, you should (accroding to the book).

HOWEVER, if your chaincase has been tweaked or cracked, (you can always spot faint cracking around the rear two mounting bolt holes and/or around the center case munt boss), you should first test-assemble your primary WITHOUT the case, shim it to achieve proper alignment with respect to sprockets-to-chain interface, THEN disasemble and install with chaincase. It may or may not align with the mating surface.
 
I always just put a straight edge against the crank sprocket and the clutch basket to see, inner cover or not, but mostly after the inner cover has been installed. There are shims off the centering clip that can adjust the clutch basket, as I remember the front sprocket is pretty much fixed in place by the taper.

That's how i did it too. Also the triplex chain will take alot of mis alignment so close will be close enough.
I will still get it as close as I can with 2 to 3 degrees out at the clutch to compensate for bearing and mainshaft flex.
