Rebuilding my 1966 750 Atlas engine. I removed engine leaving transmission in place. I was wondering if I'd be able to completely assemble engine before placing in frame. It would be easier to install head and cylinder while out of frame. When I removed engine I pulled head and cylinder.
 
I found it easier to reinstal the complete engine. You can do the head with the bottom end in the frame but pushrods are a bit more fiddly.
 
Together is most likely best. But I rebuilt my 750 last year and the head wasn't ready when I was. So I put the bottom end in first. After some trial and error I found if you let the exhaust shafts and rocker arm out it's much easier to assemble.
