On my MK 3 both the wires from the stator are green/yellow. Factory shop manual shows green/yellow and a white/green, which are the two wires colors to the rectifier that they connect to. Assume it does not matter which of the green/yellow connect to the white/green, but wanted to get some verification that my assumption is correct and that the manual is wrong? Not that I could differentiate. Thanks, electrics are my weak point so wanting to confirm..

That is correct however some replacement stators have two green/yellow wires but both wires are AC so it doesn't matter therefore yes, connect one stator green/yellow to harness white/green.

It makes no difference - the stator produces AC current (no ground reference). Just connect them either way.
