A center stand bolt fell out so I replaced both sides with new hardware. On the lower left side I noticed a nut that looks to be barely hanging on just in front of the center stand bolt. The other side has a large flat head to it. My question is did something break off on the left side?

I recently had those engine frame plate bolts come loose and one nut lost on my 850.
Not sure what you mean by large flat head. Do you mean a hex bolt head?
It may be a stud threaded at both ends and not a through bolt arrangement.
Check all the frame plate bolts for proper torque, not just the obviously loose one.

It's the lower gearbox mounting which should be a 1/2" x 5" stud.

Yes, it's the one that goes through the bottom of the gear box. Below is the right side with the flat head Tornado for you to see

so the first thing i'd do is pull that bolt. this location should have a minimum Gr5 fastener, hope and pray that whoever put that in there didn't also open up the hole so the sq. carriage bolt head would go in too. replace with a proper fastener.
