I have the upgraded outer kickstart cover with removable seal.

I want to replace the seal without removing the cover. I've removed many a seal from the outside, but this one is so narrow I'm afraid of marring the shaft or the bore in the cover.

My thoughts are drilling small holes 180° apart and screwing in some very small sheet metal screws to get a purchase.

Any secret tips?

You are not likely to destroy the kickstart shaft. It is hard. I've never done it with the shaft in place. But if were inclined to do it I would try to get it started with the 90 degree pick in the little pick set Harbor Freight sells or gives away on occasion. I would work around the seal from the rubber side. If the little pick didn't work I'd use some larger ones I have. Same thing I have done in the past on the crank seal. Giving you a bump up if nothing else.
