I also lost one sides sparks with a Boyer, it was the harness earth path from engine back to the battery was suffering somewhere inside the harness so only enough current for one spark would flow. What cured it was a dedicated earth wire from head back to battery. May be worth doing that as you may have only temporarily fixed the issue, once I confirmed it fixed the one side only firing I included the Boyer earth wire in the loop.

Richard I agree with gortnipper about checking the high tension connection. I did a high speed blast on the freeway then had a similar ignition miss on one side. Checking it while on the center stand I just happened to notice a spark arching on that side when reving it. The wire wasn’t plugged in all the way.
