AJS650, A couple more questions:

59 Model 31, the ignition switch on the headlamp has 3 positions. I think one is Off, the other is Run, but what is the middle position supposed to do?
Also the horn button has a small lever at it's base, what does it do?

Not sure about the ignition switch. The lever on the horn switch is the headlight dipper.

It is probably an emergency start position. That's what it is on my '61 Matchless G3.

More of my testing reveals that left is ign, center is off, and right runs, but very raggedly. What could cause that?
What does "emergency start" mean?

If your bike has an alternator I think it re-routes the alternator wiring to the ignition system so it will start even with a dead battery. It has been a while since I've looked at the wiring diagram but that's how it is on my G3. Your bike could be different. You can probably find the schematic in the operator's manual for your year (or close). These are available online at Christian's Archives. Google Christian's archives jampot. I believe my owner's manual mentions the poor running in the emergency mode.

Feature of emergency start, fine when your battery is dead but if the battery is fully charged the alternator is unregulated and at max output which will overcharge the battery and send the V too high.
