As it has new crush rubbers, the only explanation I can think of, please correct me if I’m wrong, is it has worn dogs on top gear in the g/box. But I hear you cry – ARHHHHHHHHH! I will have to strip the gearbox down to find out!

Has the gearbox done a high mileage in top gear?
 
There is lots of slop built in. Primary chain, gearbox, drive chain and sprockets. Wear on any of those components will make it worse. Maybe you should just shop for a new bike?

Exactly, and additive. Anything past the countershaft sprocket (gear box, clutch and primary drive) is amplified at the rear wheel in fourth gear compared to first.

You could be facing a pair of clapped out chains (primary and rear drive). That is why it is so important to make those observations and assessments. Where is most of the movement coming from.
 
The most common reason for a feeling of excess slop in the drivetrain is incorrect fuel mixture.

On a Commando that usually means it's rich in the slide cutaway or needle jet area.

Poor fuel mixture is the reason for the BMW's problem mentioned earlier.

Look Fred, I can't help with fixing the transmission problem, but if needed I can point you at some useful information regarding the male role in the human reproductive system?

And for those of you that didn't get to the carb(s) during winterization (where long storage periods are common) you may well experience similar issues in the spring.
 
Busted! Hi fred or is it ( *****), Comnoz advice not withstanding, I have a Mk 3 rear wheel complete if that is of any use ? Im sure a man of your caliber could sort out the swap to hydraulics. Was going to use it on my proddy commando but as its taken 6 years ,as yet, to replace the broken crank ,I cant see that happening for some time . One again great result at the classic TT . Good Luck for 2020.

With those RT BMW s they all do this.
There are forums with great long discussions on how to solve the problem, but no one really seems to have come up with anything. BMW eventually solved or lessened the problem on later models.
I guess it was a bad combo of poor fuel control along with lots of driveline slack in the drive system.

This could be FastFred's Norton problem as well.
Not just a single problem but two issues ganging up to make a really miserable riding experience.

I often find myself wishing that I lived closer to one of our brethren who is having difficulty in identifying an issue with his Norton. For Simon, I wish that he could ride my well sorted 850. It's not perfect, but it is a damn fine example of what a Commando was meant to be.

I raced a TZ350G early 90s for two years and was going to do the Manx but the wife got herself pregnant so racing stopped as we were skint.
Put racing out of my mind for 23 years but decided to have a go 2015 and bought a Honda k4 350 to try to do the Classic TT. Took me four years to get there but I competed this year and got Classic TT newcomer award 25th place. Will go back this year on k4 again and a Maxton TZ350G once I get it going.
Last TZ I rode at the Manx was a Maxton 350G , stupidly sold it to a mate who promptly sold it on, loved it around the TT course but sadly never got a finish on it, last race I dropped it a Governors, following day had a huge off in the Senior, racing over

Ha ha! I thought so but the stickers looked different, ayup Mike. CRMC is at Darley at Easter so will be there getting signatures for TT.

I hated Governors Gino so hard to get it turned in. Haven't rode a TZ for 25 years so will need a few short circuits before confident enough for Bray Hill on that..

Any ideas as it just makes such a clunk going into top?

Since the bike apparently sat dormant for a while, you may want to have a look at the clutch plates - pull them and solvent wash them. There may be an accumulation of oil on the plates. Also check your clutch adjustment. With the clunk, do you have any sense of clutch drag?

I thought the carb/fuel suggestion here was a joke but it did seem worse after fitting the PWK flatsides.
I googled Gino he is quite the guy, done and does everything in bikes. I don't do social media but his Twitter is interesting.
