I took some suggestions and threw them in. Couple questions-

Is the starting capacitor necessary for bikes without an electric start? It seems that that would only be needed to offset the amount of juice being used for the starter..I left it in there anyway.

Why does the stop lamp circuit go through the blinker relay on the original diagram? Is it necessary?

The wiring diagram looks good, although there's a few lines missing off the drawing I think I can follow what goes where.

The 2MC (blue) starting capacitor isn't anything to do with an electric starter, it allows the bike to be started (if you are lucky) and run with a discharged battery-or no battery at all.

It doesn't actually go *through* the relay, both the relay and the rear stop circuit work from the same (white) feed wire.
The blinker/flasher relay shouldn't (I suppose) be regarded as the same thing as a *normal* relay as it is really nothing more than an electrical timer switch.
 
Yeah, I haven't labeled all of the wires yet. I drew it up in such a way that I eliminate some of the wires, hence the two Power Distro boxes (tb1 & tb2). I think it will work pretty well, though. I'm planning on terminating the harness in the battery compartment, rather than the headlight. I put a physically smaller battery in, so I am going to build a mount and bolt it into the extra space of the battery compartment. I'll take some pics of the progress and stick em on here. I think it will be alot easier to work with and be a little cleaner than having a shload of wires running up to the headset.

By all means, if anyone sees anywhere that I miscalculated let me know. Unfortunately, I'm pretty rusty on alot of my basic electrical theory, but it seems like it will work out pretty well.
