The colour on the porcelain inside the plugs should tell you if you have an air leak in the suspect side, With a double-ended coil, it is unlikely to be electrical. I would pull the motor apart and have look. Neglect can be very expensive. You are the boss of the motorcycle. There is not much effort in taking the top end off the motor. It will probably be a leak in the manifold.
These are the plugs that came out. They were wiped a little, so there was a little more soot on them.

My copper head gasket does weep a little, which means I’m not getting a perfect seal. I considered this as having something to do with it, but the weeping is worse on the cylinder that looks better.

I guess pulling the head is the responsible thing to do.

I am in the process of pulling the head on my bike, but for whatever reason this one rocker will not free itself — even with adjuster backed all the way out.

Is this something I should be concerned with, or should I just carry on with removing head?

Head on or off, you must fix that. The spindle and rocker are rusted or otherwise seized together. Resist the urge to bang on it - making the spindle twist in the head can do damage. Take the spindle cover off and spray in whatever penetrating oil you have and also put it around the ends of the rocker and then wiggle trying to get the rocker free on the spindle. Heating the rocker with a propane torch might help (don't overdo it).

It will probably be a lot easier to get free with the head off and on its side.

Yep one valve is alway going to be open. Something to keep in mind when reinstalling the head.
