Help with Coil Wiring

I removed my coils to do some touch up on the frame, and I've got a question about the proper re-wiring. I marked the wires before I removed them, but now I see that my markings differ from the wiring diagram. Specifically, how does the jumper that pair the coils run? Neg. to Neg?, or Pos to Pos? Mine was opposite of the wiring diagram, but I wasn't sure if I made a mistake marking them or if the wiring is different because I have electronic ignition?

With an E.I. fitted your jumper wire goes from the positive of one coil to the negative of the second one. Strange as it seems the power comes in from the E.I. box through the coils and right to ground. So one of your coils will fire the plug backwards same as any double output single coil.

Not so. With 2 coils the polarity of each coil is "correct".
 
Now if you look at the link Les provided, you will see the power coming out of the Boyer to coil one, in on negative out on positive and the second coil is also powered up on negative and grounds out on Common Positive Ground. One coil can not work with out the other. That is just how the internal wiring of a two output coil is you just can't see it. And when they are wired this way for E.I.'s they work this same way. Now when two coils are wired with points they are independent and each positive ground.

I've heard that dual output coils do leave one of the plugs running backward, so for it the flow of electrons is going from the side electrode to the center. It negates the benefit of using iridium or platinum, for that plug anyway. There are some plugs that have special inlays or pads to account for this on the side electrode. Not sure that it's a big deal, and swapping sides occasionally would even out the wear.

Right. And as long as the primary current of both coils is in the same direction, the secondary spark voltage will be the same polarity. The return path of the secondary voltage is through the primary windings. Having 2 coils doesn't change the spark polarity.
