If you still have the Amals K&N makes a one piece filter that fits over the mouths of both carbs. When you convert to a single Mikuni you will have the room to fit the thicker air cleaner. With the stock airbox removed you will need a specialized bracket to support your left sidecover, these are commercially available.
Paper tends to soak up water, then doesn't let the air through any more. Nothing wrong with the standard element. Only thing wrong is the breather drips on the element, eventually soaking it with the water/oil mixture which comes out of the breather, thus sabotaging the filter element. Take breather pipe off air filter housing and direct into a bottle, can, or your rear chain, clean the filter element or replace it (but not with a pirate one- see http://www.andover-norton.co.uk/Pirate%20Parts.htm), and everything will be fine.
