Have the correct tool, and read the manual.

Tightened down, but will not pull the gear off.
Tried head, penetrating oil and hitting(shocking from the manual) with a hammer.

No dice.

What stupid thing am I missing?

Is the "key" what's causing my issues?

You're not doing anything wrong - it's just stuck. I'd give it some more heat and some more torque, and if that doesn't work, I'd leave it overnight to see if it gives way gradually - good luck!

Grreeaaatttt.... :?

Well as long as I am not going to damage something.

Is this kind of a normal thing for a bike that has been sitting?

Well I grabbed a beer, put my big girl panties on an hit it harder.

Popped right off.

I think it was the panties that did it!

They all stick like that. I use a little heat but never smack it with a hammer.
I duck tape my wife vibrator to the crank gear and it eventually comes off.

Ha! I was pulling a gear off of a tractor, had big puller, big wrenches, lots of heat, no dice. My wife called me in for supper and I gave it up for the night. I found it on the floor in the morning.

Another time I was pressing a bearing off a shaft and I had so much pressure on it I was afraid I was going to break something. I stopped for something and went to the other side of the shop. In a few minutes it went off like a shot! Bearing off.

Is your chain digging a ditch in the bottom stud boss of chain case or is it just the photo angle ...?

Likely the tranny has been pushed way forward creating the illusion. The puller tool does not appear to be centralized , mine has a tapered end to centralize into the crank end tip ?

Yeah I had to look twice to see what was pointed out.
It was just the slack in the chain because the transmission was loose.

I don't have time to wait like that. I put the pressure on then get an 8 inch tapered punch, place it on the sprocket near the keyway, and belt it a couple of times. The shock gets it off. Mind you, you have to get the punch in the right spot, and hit it correctly. No problem.

They are like that, I just use a good pully and a lot of pressure, you be surprised at how much pressure is needed, I have had them make such a loud bang when they finely deciced to let go and watch out that your not in front of it when they do let go and other times they will come off with little force or effort.
