In the pile of parts I bought were two gearboxes that have different length output shafts. Could someone tell which box goes with which Commando?

pretty sure the longer one (all the same) is commando, selling the other?

one on top is featherbed due to spring chafing on case and short plain end before thread starts...probably atlas, and the narrow sprocket shows it to be a early one

one on bottom is commando

Thank you Dave. Can I convert the Atlas box to work with a Commando by changing the output shaft?

Sorry but I am not. I have three bikes I am building out of spares (one for my son, one for my brother, one for me) so I need these boxes.

In addition to the main shaft, and with enough AMC gearbox parts you can. The release cam profile is different, the outer cover cable outlet has a noncommando position, and some of the internal gears have a different profile, and depending on how early....since there is the early sprocket, the kick start return spring is also different if the series is a "N" instead of the later "NA" series.
You would be much better off to "trade" for a commando unit.

You can see the classic featherbed spring chaffing marks in the pix, so of course it is not a matchless box
